Leave it neutral. I think that would be great if once you changed it on the MS2000, it wasn't changed anymore from the MD. but that would require a bipartite MIDI relationship between the two and thus probably won't happen. but you're saying that it should only send CC's *sometimes* right? isn't that what parameter locks are for? i.e. when you want the parameter's value sent, set it up in a parameter lock to be sent; otherwise, don't have anything assigned to that controller at all (so the MD won't send the controller's value when it triggers the MS2000).
