First: Use of the internal sequencer with parameter locks is what 
makes the MD so special. 

But if you still want to sequence in logic with all parameters you 
should first reserve 4 midi channels. (1 base channel + 3 following 
channels)
You can record the controllers just as notes by turning the knobs.
Track 1/4 to base channel (say 10)
Track 5/8 to base channel + 1 (= 11)
etc.....
Notes are all triggered from all the four channels btw.

You can also make youre own mixermap in the environment.
Just by placing new sliders and setting them to CC with the right 
parameters and channel. (see manual for all the parameters)
then you can control all the parameters from the mixermap en record 
it as mixer automation.
Maybe you can search the internet for this mixermap, sometimes they 
are already made by someone and shared.
