.exs instrument files in the Sampler Instruments folder inside the 
Logic application folder.  The samples themselves can go anywhere on 
your system.

No idea -- should work afaic see.  Try running the Project Manager 
and have it scan your drives, to see if it finds the exs files.  Then 
have the PM find unresolved file references, so the .exs files point 
to the proper sample-locations on your harddisk.  Not sure if it 
helps, but it might...  Note that this will take some time, so go 
make some coffee in the meantime :).
