If it is the same note (same pitch), it is as Peter said, the EXS 
will cut the note (both the first and the new) if the length of the 
first note extends into the second, or ends simultaneously as the new 
starts.

i.e. you have to END the first note before triggering the same note 
again:
C-1, start 1 1 1 1, end 1 3 3 3
C-1, start 2 1 1 1, end 2 3 3 3 

you don't have to shorten it this much, but try it first and see if 
that helps. if it does, use event edit or matrix edit and shorten it 
just a bit down from a whole note, a couple of ticks usually is 
enough.

there is a menu/key command to fix this, i don't rememeber the 
name. "shorten note lengths to avoid overlapping" or someting. please 
note that if you have a looped object with only one (whole) note, and 
use this command it won't help (the function does not see the next 
note because the looped object only see one note)



I guess thats your problem, but it could be something else.
