Actually CDXtract does address this issue of long file names. You were
probably using an old version. All giga samples with a name longer than
27 characters (4 characters must be reserved for the ".aiff" or ".wav:
extension) are automatically renamed with a unique name. And CDXtract
5 which is currently under development will support long file names
without any need to rename them.

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
