No offense intended, but that's usually a very bad idea for any 
application, not just Logic. Only you can organize your work in a way 
that makes sense to you, the way you work and the work you do, be it 
audio, design, writing, etc. If you let each app just save things where 
it wants to you'll have your work files spread out across your 
harddrive in all manner of locations; I strongly recommend keeping all 
your document files on a separate volume from your system, and 
organized in a way that makes sense to you.

Ain't that the truth!!! FWIW I have an empty set of folders that I use 
to start any Logic project (boy I wish Logic automatically created this 
a la Pro Tools every time you started a new song), organized like this:

SONG NAME FOLDER
	Audio Files	(for, well, audio files - I set the audio record path for 
each new song to here)
	Freeze Files	(since I named it properly Logic will use this folder 
when/if I freeze - I created it ahead of time simply to give it a 
custom icon as I have with the other four subfolders - yeah, I'm anal 
like that)
	Mixes	(when I get to the mixing stage I save all my different versions 
of the mix here - as Logic files, not bounced 2-track AIFFs. If I want 
to go back to any particular one they are all here, named as 
descriptively as possible)
	Masters	(this is where all the 2-track master AIFFs go when I'm at the 
point of bouncing down)

Additionally Logic will create the autobackup folder when you save. 
(Unlike creating the Freeze folder ahead of time I cannot do this for 
the backup folder, since it is the name of the song with .bak appended 
to the end.)

Do you manually resave each EXS instrument into the local song folder, 
or is there an automatic way to do this? (I have not used Project 
Manager at all yet, so maybe there...?) I currently leave my samples 
and instruments in a central location for all songs to use, but I like 
the idea of having the EXS instruments themselves in the song folder...

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
