No problem to change permissions, you can move them into your user 
library, Logic won't mind, however it seems to be designed to work very 
well with the installed SI folder in the root library, and your own/3rd 
party instruments in the user/library SI folder, which is where 
instruments default to going if you 'save as".

Unless you want to recatagorise the factory instruments you can just 
leave them and they show up in the menu as "factory" at the bottom of 
the list.
