Yup - that's the way it works. The save settings as command functions 
with both the front panel settings and the samples in tandem.

I think the only way would be to make a template with no samples 
loaded. Ten when you call up the "settings" preset - load the samples 
in after. It's not really very practical for complex sample mappings, 
but it's the only way I can think of.
