I think the EXS is smart enough to only deem same-named samples 
identical if they're really identical, up to byte-count and such 
(i.e. not just identical names).  But I try to avoid using identical 
names whenever I can, just to be safe :-).  You could try though: 
take 2 different (copies of) audio files, give them identical names, 
and create 2 instruments based on them, using both in one song.  Save 
the song, and close it.  Then move both samples to new directories, 
and reload the song: see if both EXS's still play the proper file, or 
if Logic puts up a dialog, saying it's confused...
