I have over 60 disks in my sample library.. and YES, it's a mess. I have the 
same problem

thats what i've been sayn before and i second this request with great
delight (not to be alone) once again. :)
also: if volumes of akai disks have the same name, the previous one will be
deleted (thats in pre 4.8 and i didnt test it in 5.2 , because of:

the way around:

keep the "akai samples" folder clean of direct subfolders.
after each import create a parend folder for all the sample folders
(volumes) of the cd and move them there,
do this for every cd.

and then: have logic rescan the whole thing at night. :)

But why does it have to be this way? Even the third-party conversion
programs that I use here are not very good in this respect...

Wouldn't it be much more organised to have a menu pop up to ask for
destination folders for both the instruments and samples?

You're anal, and very clever :)

They should fix this issue though....it should be automatic.

I'm just getting into this EXS thing, but I found a program last 
night that might help those of you trying to manage your EXS folder.  
It's called "EXS Manager", and you can find it at:

I'm in no way associated with this program, but in reading the 
details, it seems that it would help with organization.

Move to quarantaine

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
