I'm starting to get the feeling that something may be amiss in song settings and other stuff which travel with the songfile, when coming from 4.6.x to 4.7. It may be of benefit to let Logic build a whole new Autoload and then test whether this stuff is still causing problems, because I have had a couple of problems magically disappear after merely toggling some settings.
