I've found a good method is to modify the factory alg that's closest to what you want (add/remove fx modules), then look in the manual for that factory alg to see how it's ordered and linked and follow that linking strategy in your new alg. Usually the auto link will work pretty good if the effects are properly ordered, then one or two links may need to be reattached.
For example, I had a nice chorus delay reverb patch, then I wanted a 5th harmony/pitch shift for the guitar solo. I added the pitch shifter and a mixer and relinked using the above method. Worked like a champ.
