It might be that monitor resolution is stored in some other prefs file, such as Finder preferences or what not. Afterwards move the 'obvisouly innocent' preferences-files back to the newly created Preferences folder. If all that still doesn't work: boot into X, start the Script Editor and put it in record mode. Switch the monitor to some (supported :) resolution, and save the recorded script as an application (just hope that res-switching is indeed being recorded). Now put the script into the OS9 > System > Startup Items folder and boot into 9. The script should execute and switch the monitor-resolution.
