I've seen similar behaviour on a LPC2294 I've used to test with. I asked philips support, and they told me they don't know about any problems... Anyway, as you said, it doesn't affect debugging, and during Capture-IR, the correct value of b0001 is being loaded, so that's fine and can be used to validate the communication.
