Check if you get any changes by editing velocity sensitivity etc pages 68, 89, 70 of the user manual, also check VCA settings page 115

Have you got it set up to control volume using pedals instead? Somethings not quite right. It shouldn't be that quiet. I don't know if the volume is microprocessor controlled? Maybe some parts of the volume control circuitry have gone awry. Is it the same for all patches I take it? Has this been modded for individual output jacks, if so are these working OK?  

Try not to do any hot swapping. Power down before plugging any jacks in/out.

Your Juno works fine with your audio interface? No -10db, 0db, +4dB switches switched to the wrong thin anywhere?

The answer could be something simple and because it's passing audio it might not be a very big problem to fix.

What's the history of this Matrix 12, was it working fine at one stage?

I turned the juno way down to match the maximum volume of the matrix.
