It depends what you want to change. If you want to change the
filter TYPE for any or all of the layers, you do have to edit the
preset. If you want to change the conrollable filter parameters
{cutoff, resonance), you don't have to edit the preset. You can
simply insert a control change in the sequence using the event
editor.

The E-Mu sequencer has note and event editing capability, but not
sysex editing capability. If you were using an external sequencer,
you could change filter type using a short sysex command.
I cannot test this, but if you have an external sequencer that can
handle sysex, including inserting sysex commands into a standard
midi file, you might be able to edit the pattern and reload it with
the embedded sysex command using e-loader.
If it were me, I'd just edit the preset changing the filer type.
Its a whole lot easier than trying to figure if the sysex thing
would do the trick.
Also, I would rename the preset with a capital B {eg Bas) for the
suffix so the preset navigator finds it before stock presets.

Yes. There is a midi setting that will determine if arps and/or
riffs are transmitted. Also, make sure you don't have a midi
feedback loop, though. [Midi merge to the port you are piping back
in should be off.]
