Oops! This could of course be a problem...

I am not sure. If the eprom mix addresses an analog switch so that the signal is 
routed to a non existing effect boaerd than you hear nothing... just thinking I don't 
know how it exactly works as I had no look at the schematics...

So I would try to install the S1000 V4.4 eproms and see whats going on.

Do you have an oscilloscope? Measuring if there is a signal on the DAC output could help.
If you don't have an oscilloscope your PC with soundcard and a free software can also do the job...
