I wouldn't know because i don't use the MD slaved to my PC.
But, the MD is in perfect sync with other gear as far as I tested it.
As a workaround for this kind of problems Logic offers a feature to 
alter the midi out clock (for external gear)
You can add or substract a couple of clock ticks.
This way I once solved the known midi timing bug of a Korg ES-1.
(15ms!)
So you should get it right also this way.
