same thing here.  the MD sends Live clock and sync commands.  you want 
to set
global->sync->ctrl as well as global->sync->tempo out to "ON" and you 
should have
the same behavior.

I checked it with MIDI Monitor: the start and stop (and continue) 
commands do get
sent as well as "all notes off" for each of the 16 channels when the 
stop button
is pressed a second time.

so I guess either your MD is setup wrong in the global menu or your 
software or
interface is messed up?
