I ve tried sampling thru mixer instead, with emax output muted so no feedback possible (but emax doesnt seem to output when in Vu mode or while sampling)

yes that would cause the chorus fx as its a delayed version and will be out of phase this will also cause frequencies to be removed and will give you a dirty

the noise you are recording is definitely from your soundcard. if the ratio soundcard hardware output volume / Sample volume inside the computer is not
